A few years later, Andross began his invasion of the Lylat System. He was challenged by the new Star Fox team, led by the son of James McCloud, Fox. Andross had been experimenting with many things including an array of bioweapons for the war. He had also created several robotic defense weapons and hired the [[Star Wolf]] team to hold off Star Fox. All failed and Fox McCloud himself alone invaded Andross's lair to battle him. When Fox finally encountered Andross, he found that the experiments Andross had conducted had transformed him into a giant, floating head and pair of hands. Fox destroyed this form and Andross was revealed to only be a giant brain and set of eyes. Fox defeated this form of Andross as well, setting off an explosion that took out his entire lair. If Star Fox had gotten to Venom from [[Bolse Space Station]], Fox would have encountered a false, cybernetic Andross and Andross's face would appear after Star Fox collected their reward from Pepper, signifying his survival.

Through some unknown power, Andross's spirit remained after his body's death. He located the planet [[Sauria]] when he discovered the powers of the [[Krazoa]]. Andross gave power to the tyrant [[General Scales]], who was unaware of such gift and unknowingly began the first steps of Andross's plan by releasing the Krazoa Spirits. When a vixen named [[Krystal]] returned the first of the spirits, Andross imprisoned her as to use her powers in combination with the Krazoa to be create a new body. Andross later watched Fox as he went through the Test of Fear and obtained the final Krazoa spirit. 
When Fox finally began his final fight against General Scales, Andross intervened and forced Scales to give Fox the final Krazoa. Fox returned the final Krazoa and watched as they were focused into Krystal and shot into a giant Krazoa statue which contained Andross's spirit. The statue fled into space and Fox followed it in his [[Arwing]] where he discovered Andross's survival. Andross used the Krazoa statue as a shield and newfound powers to battle Fox and nearly defeated him if wasn't for the quick arrival of former Star Fox pilot [[Falco Lombardi]]. Fox and Falco used [[Smart Bomb|Smart Bombs]] to expose Andross's brain to weapon fire and Andross was finally defeated for good.

When Fox and whatever teammates he had at the time went to Titania, they encountered an entity that claimed to be the ghost of Andross.
