Destroying the first missile causes one drone pod to appear, while the second one causes two. The mission ends after the third missile is destroyed.

It's a giant version of the spider walkers, and it's beaten by destroying the leg joints to topple it, then destroying the weak points on top. Once all of them are destroyed, the core will appear each time it topples over. Attacking the core will finish the boss.

Once his hands are destroyed, he creates a giant energy wave which throws the Arwing back outside of the cylinder (can be avoided by just leaving on your own after destroying them). The next time Fox enters, Andross will spit out chunks of metal from his mouth. Firing into his exposed mouth will stun him, allowing Fox to get behind his head and fire at his weak point. Once defeated, the planet begins to explode, and Fox heads for the exit. Andross gives chase, attacking Fox during his escape. After a short bit, James will appear again and attack Andross, telling Fox he has to make it back. At this point, Fox can actually U-turn and finish off Andross, who is turned around with his weak point exposed. Finishing him off awards a medal and the "Mission Accomplished" rating. This is the end of the initial playthrough and the canon story.

#Once the game is completed, several missions have changes which allow you to access different routes.
#Corneria has a button which can be pressed in walker mode to open a previously locked gate during phase 1. On the other side is a short segment with some of the spider walkers and a Cornerian ship which is under attack. Fox will find a teleporter shortly after and take it, leading to the [[Aquarosa]] fight.
#Aquarosa is an aquatic version of Androsa, although sections don't fall off after destroying the laser cannons. The ship also has an EMP field generator which fires at regular intervals, causing damage and forcing the Arwing into Walker mode if Fox gets caught in the field. Once enough of the laser cannons are destroyed, the EMP begins to fire almost constantly. The fight is on a 5-minute time limit and ends when all laser cannons are destroyed. Completing this stage allows a choice between Area 3 or Zoness, beginning the second mission for whatever area is chosen.
#Area 3's second mission has one phase, called Escape the Colony. Fox, disoriented after using the teleporter, arrives inside the space colony at Area 3. He runs into [[Andrew Oikonny]] shortly after, chasing him through the colony. Once the mission is complete, ROB arrives with the Great Fox, telling Fox that Pepper has called an emergency meeting in Sector β. This leads to the next mission, which is in the [[Asteroid Field]].
#The Asteroid Field is a defense mission, where Fox must protect the Great Fox as they travel through the field. Phase is called Protect the Great Fox. Starts with destroying asteroids, then has the missile-launched drones, and finally has enemy ships.
#Zoness's second mission has Fox escaping from Zoness in the Arwing. It's on a 7-minute time limit, but it's the same enemies and objectives as the first mission. Katt does not show up in this mission, though.
